Q: We have an aeration system. There are 3 tanks. When water comes out the 3rd tank it is pure. But we have roots in the pipes going to the first tank.

Roots usually means a break in the line or a joint that is loose. Copper Sulfate should keep the roots out as they don't like copper.

Q: Can I use this in my plastic pond/water feature to keep the water cleaner?

I have no idea. I use this on my horses hooves when the get a non aerobic fungal infection. It kills the infection. I use it very sparingly. I would call “Pond” manufacturers and even pet stores to find out if this additive would harm livestock….
